There are two main reasons why Season 2 is roughly half the length of the other seasons:

Some fans become confused because there are OVAs (Original Video Animations) released around this time. The OVA episodes (such as "Ilse's Notebook" or "No Regrets") are part of the official Season 2 episode count. They are side stories and are watched separately.
